Where ever you put your drainage holes there will be others that you miss or that develop as things move, swell and contract with the weather, so I'd say just live with them. If you make holes in the timber you expose the end grain to wet, and in holes where the sun don't shine, it takes for ever to dry out and thats when rot starts - even on treated boards. Personally i've never had a significant problem with surface pooling but then again to be fair i've only got one raised station area on boards, most of my raised track is on single width deck boards. I used to have treated non-deck boards and they all rotted even though covered in roofing felt.
